Jones, who was second on the starting grid after qualifying, made a lightning start to overtake James Westmoreland and lead the race.
The Honda Redbull rider seemed on course for another victory when Westmoreland, who also set a new lap record for the 125cc series at Silverstone, passed Jones.
Jones fell to third when Kevin Coghlan slipped past him on a bend, but he responded to re-take second place.
He said: "I was feeling good out in front until Westmoreland made his move.
"However, I got myself together again on the last lap and forced him wide under braking at the end of the back straight. I'm really pleased with this result as it has closed the gap at the top of the championship points table."
Jones races at Cadwell Park in round ten on Sunday, August 29.
